Is there a way to increase the cap on groups? After digging through the logs I found it is capped at 99 but the groups I have contain 100+, is there a way to increase the cap? I don't see it anywhere in the settings.

I understand you're referring to sending mail to all the group members, correct?
For performance and reliability reasons, we had to introduce that limitation indeed. You can lift it at your own risk, by modifying GetSuggestGroupItems function in libraries/afterlogic/common/managers/maincontacts/storages/db/storage.php file; the line looks like:

$oContactItems = $this->GetContactItems($iUserId, EContactSortField::Frequency, ESortOrder::ASC, 0, 99, '', '', $oItem->Id, null); |

And you can replace 99 number with the one which suits you more.

That is exactly what I was looking for. Was there any notes of the set limit of 99 anywhere and I missed it?

No, I don't think we've ever mentioned that limit anywhere.
