We have the desire to change the MailItem class property PR_MESSAGE_CLASS from IPM.Note to something custom IPM.Note.MyCompany. Is this something that can be done using Mailbee Converter? I don't see any way to modify the property streams of a MSG.

Changing the item class is a common approach when doing Outlook custom forms. We would like to open a custom Outlook form after creating a MailMessage and converting to MSG (using MsgAsDraft = 'true').

No, this component does not have any features to process MSG file so that it would remain MSG. It only does MSG-to-EML or vice versa.
