First of all, please make sure that IIS application and virtual directory was actually created for WebMail Pro, it should be called webmail-pro by default. If virtual directory or IIS application was not created, say, due to lack of permissions, you'll need to create virtual directory and IIS application yourself. In the default case, it should point to C:\Program Files\AfterLogic XMail Server Pro\WEBMAIL folder.
This section of FAQ page describes the procedure. Please note that it's NOT required to create separate app for AdminPanel.
As long as IIS application is set up, you should be able to access the installation with URL like http://your.site.name:5001/webmail-pro/

If you encounter case-sensitivity issues with the folder names, most probably it's the same folder, so it should be safe to merge those.
