Some of the Functions in Lite have different Names from the Pro version
For Instance:
libraries/afterlogic/common/managers/mail/manager.php
In WebMail Pro the function is MessageSend
in WebMail Lite it is sendMessage
and that seems to be a convention
Which way is Afterlogic moving here ?
Is Pro always going to be different from Lite ?

Please make sure you're comparing products of the same version number. If you check current 7.6.* version, you will find that method names are the same there.
Prior to version 7.6 release, we did some refactoring which included renaming of methods - but that was done in terms of both Lite and Pro.
